Routing over the Bay would interfere with SFO arrivals and either SJC arrivals or departures. Very standard to send them out low over the peninsula to avoid commercial traffic. I actually had to a 360 on downwind into PAO for a group of F/A-18's heading out of NUQ before. Very congested airspace
