I have a feeling that when a plane has flown into a classified area, it is most likely Groom Lake, but that is just a personal impression.
I bet it was either Groom Lake or Air Force Plant 42 in Palmdale, (personally I find Air Force Plant 42 more interesting to look at than Groom Lake).
