The two tunnels of the U1a complex in Area 1 of the NNSS (NTS back then) were originally excavated in the 1960's for an underground nuclear test. The test was cancelled and the tunnels were sealed off. The tunnels were re-opened in the 1980's for testing of high explosives. The tunnels serve to contain the blast and possible contamination.

No such need exists at Area 51. The R&D articles are easily concealed in hangars and under scoot-and-hide shelters which are much easier and cheaper to construct. Not saying it is impossible that underground components exist at Area 51, but I cannot see a reasonable need for them.
